Tuning a full system

I have 2 seperate amps a 1200 watt phenoix monoblock and a boston acoustic 4 channel 40 watt per chanttel (gt40). I dont know how to properly tune this system? I also dont understand what clipping is?

sorry i forgot to mention i am runing 2, 10 inch phenoix subs 300 watts a peice ( i know way overpowered but i might upgade subs) and jl 2 ways in the rear and 6.5 inch mb quart components in the front. and a jvc 4 volt pre out head unit.
