Say you have a N/A car that, in Calgary, makes 500RWhp on the dyno.

Now you take the car down to sea level. Since it's going to run faster at sea level than 3500ft, will it dyno higher as well? (e.g., make 550RWhp)

Alternatively, what happens if it was 500RWhp but F/I'd - would it be higher at sea level, but not as much a difference (e.g., 520RWhp) as a N/A engine?

If the above is not true (i.e., no differences in dyno) then how can it run faster, but not dyno higher?

Yes. Unless the 500rwhp number from Calgary was already a corrected number.

If you F/I'd it, your HP wouldn't drop as bad at our altitude, but your peak RPM's would definitely be different.
