What exactly is the purpose of those big black boxes Hondas put in behind the bumper which are connected to the air filter above? Are these to prevent water from getting in there Any pro's or cons to removing it?

Not sure what big black box you are talking about, but this black box fits the description (PN 101543-2: Noise maker). It's purpose is solely to make noise, and has nothing to do with the propulsion of the vehicle.

it's basically a muffler for your intake to quiet it down.

i believe that it is just extra baffling to silence intake noise

Some of them are intake "resevoirs" if you will, AFAIK, to aid in throttle response. :dunno:

It's this. Removing them can create harmonics or something that in certain cases can actually be bad for an engine. But if you've dont any other changes then there is really no sense in keeping it in there.

I took mine out for a few months. I didnt notice any difference actually.

Probably never would. I removed mine when I had my duramax after chipping it and installing an new exhaust. In the end I couldn't notice anything at all between having it on and off. I've just read a few times that they were designed for a purpose and if you think about even if it's reducing noise, that noise you're hearing an also do other thinks to an engine. Like high pitch noises chattering glass.

My Subaru has something similar to deal with resonance in the intake that screws up the MAF reading under certain conditions. Cold air intakes on my particular car eliminate this and can causing fuel flooding so bad as to hydrolock the engine under WOT @ low RPM.

Removed ours to put on CAI-left with lots of extra space and probably saved about 15lbs worth of weight in plastic...
edited to add: Have not had any issues or codes etc... in the 7 or so years since we took it out.

It's a helmholtz resonator, http://en.wikipedia.org/wiki/Helmholtz_resonance

The factory intake is tuned for your engine specifically to provide good response. Next time you get a aftermarket intake, think twice.
