I have a 1996 Ford Probe SE (5 speed manual). It maxes out at 3500 RPM in any gear. This happens when I floor the car, but not when i press the gas petal lightly. What is causing this problem. Is it a chip inside the car?

sounds like its in limp mode. is the check engine light on?
I think that is your stock rev limiter kicking in to prevent damage to the Mazdaspeed. Maybe you need to buy an aftermarket ECU to raise the rev limiter to something higher...like 4000 rpm.
That sounds a lot like a dead MAF.
