I haven't look super closely into this but probably a few reasons. They don't want all underground stations, as that gets costly. Also they need to get above ground fairly quickly in a few locations, can't transition so quickly if you are too far below grade.

I would say I trust someone did the cost analysis for either option but with the amount of turnover I have my doubts.
