Hard is definitely better. But not the cheapest option.
Hard to say on the effect of the toolbox, couldn’t tell you what you plan on hauling in there.

I didn't bother with a bed mounted tool box. I have had a hard cover on all my truck boxes after someone took a knife to the first soft one I had. Since I have had the hard cover, zero issues. As for a tool box, I just strap one of my big roll arounds down in the box, and that has worked for the past 9 years with my trucks.
The bed mounted tool box actually intrudes quite a bit, and the 5.5 box is small enough already. with the hard covers, when you need the full bed, they can flip up and rest on padding against the cab, and you only lose a few inches versus like 18" with the tool box.

If you're just looking for something to keep rain and snow out of your box, get the cheap soft guys from like Princess Auto or something, ours cost us like $250 and was good enough. The hard lockable ones are super useful and will keep out opportunists and something like the Truxedo you can defo feel the build quality in them - @tirebob will get beyonders a deal on anything the suppliers carry ;-)
My favourite one is the OEM Ford hard but roll-able one, my F-I-L has it on his Limited and it's shit hot. Unslashable, locks with the tailgate and literally takes 5 seconds to roll up if you need the box

There's a plenty strong market for used hard-fold tonneaus. They sell quick usually. I'd advise trying to buy one used as you could likely re-sell for most of what you pay for it.
Having done the hard-roll-up style, they are most convenient but also do impinge upon available bed space to a degree. I'm on a tri-fold at the moment and it's been great.

My experience - the hard roll up ones, like the BakFlip Revolver do not work so well in winter. Mine froze, and would not roll.
I went back to a tri-fold, which I've had on 3 trucks now. Mine is a lease also, and I just got them to throw on the Ford Factory cover (rebranded bakflip) and roll in price with the lease...whatever.

FWIW, it’s really not that tough to negotiate an installed tonneau into your deal. Those things are high profit for the dealer.
I was able to get a hard tonneau rolled into my deal even with invoice pricing on my gmc.
