I am probably going to be in the minority here, but personally, I would skip on it for a couple of big reasons to me.
1) initial and ongoing costs. That extra foot of materials is going to add up quickly. The OP already stated that it is not an insignificant amount of money. Also, ongoing added costs to utility bills will add up over time.
2) adding height adds zero to your usable space inside the home unless you have some crazy art piece that needs it. It doesn't give you any added SQ/f, no added storage, nothing. Except for a couple of added stairs.
If it were me, I would rather invest that money into something that is a tangible return to my and my life. spend it on pushing a wall out that extra foot, bigger garage, better counter tops, tankless heater, etc etc etc...
Again, this is just my $0.02, but if it were me, I wouldn't spring for it unless money is no issue.

Nine foot clear basement, ten foot main, 9 foot second. Nine foot ceilings make spaces feel nice, ten foot open mains make floorplans seem palatial.
If an extra foot of ceiling height causes a utility issue you have no business building a house.
