My Jake is a 42cm and the JTS is a 44cm and they're both pretty comfortable for me. I figure if this doesn't feel right, I won't lose anything if I sell it... assuming the order goes through.

Are those misprints or something? Most of those "priced to sell" bikes are either 0% off or around 10-15% off. Even that 2.5 year old 2016 bike is only 15%.

The S3 was about $4k when it first came out few years ago. Another 1k for di2 is pretty fair. I can't say if the rest of the bike is worth 4k. Does it come with alloy wheels still? Cervelo is a premium brand so you do pay for the name.
