When you enter HK using your passport, they enter your passport data into the computer and give you a printed slip instead of stamping your passport. When you leave HK, they take back the slip and mark you as leaving HK within their computers. I imagine if you use your ID card to enter and your passport to leave, there wouldn't be a record that you entered HK and it would take longer to process your departure.
